When Rose had that little bit of fun with the Tardis and looked into the time vortex she became omnipotent (e.g making Capt Jack immortal) and all-knowing. So whilst she was in that state she planted clues throughout time about the end of the universe, i.e. the words "Bad Wolf". This is why Rose chose to use those two specific words as a clue to her identity when she whispered them to Donna when she was killed by the truck.
According to Russell Davies it wasn't originally planned that way, but the idea occurred to him when the script called for the young lad to paint graffiti on the tardis.
